could you recommend any Black Metal bands that have a large use of a Pipe Organ? Preferably I would like it to make a good Gothic sound.

Yes, ONTOS ON, from Quebec, used pipe organ rather than traditional keyboard in their black metal. Great band that released just one MCD, then vanished. Almost no one knows about them, seek them out at once!

Veneficium - De Occulta Philosophia

This album makes heavy use of the pipe organ mixed with well played black metal. The music is not very gothic in nature however, more classically oriented. The more I listen to this album the more it is becomming one of my favorites of the late '00's. I hope this is what your after.

with an actual pipe organ? cause I know Abigail williams has a lot of pipe organ sounds

Negative Plane

The debut full-length featured a real pipe organ here and there, with one full track ("Trance of the Undead") composed entirely for it. Based on some comments Nameless Void has made, I expect a much heavier presence on the new album.

Ontos On is also a great recommendation. I'm not surprised you're having trouble finding it because of how obscure they are.
